Functional genomic elements are essential keys to decipher gene regulatory networks in plants. Although much attention has been paid to model species like Arabidopsis thaliana, rice and maize, little is known about regulatory motifs in non-model and perennial plants. In this study, we address this knowledge gap by presenting a bottom-up approach for de novo motif discovery on genome scale, using peach (Prunus persica) as an example
