A transcriptome meta-analysis reveals the core response of plants to stresses and the involvment of plastid gene expression


As sessile organisms, plants are constantly challenged for their survival by unstable environment. As a consequence, crop productivity has always been sub-optimal, a concern that could not be more true in this time of global warming. Although crop yield is usually improved by molecular breeding and genetic engineering, these technologies first require a sophisticated knowledge of the molecular mechanisms and genes involved in plant resilience to stress. We performed a meta-analysis of Arabidopsis transcriptional responses to 18 stress conditions and identified a network of 3,407 co-regulated genes structured in 47 stable clusters which is partially conserved in yeast. This network is characterized by the strong enrichment in gene modules involved in translation and in plastid functions. It is also a source of candidate genes involved in plant resilience and preliminary functional characterizations are confirming the predictions of the network. Among many other pathways, this network analysis includes plastid rRNA biogenesis. Using Nanopore cDNA sequencing and RT-qPCR, we confirmed that plastid rRNA processing is impacted by stresses. We demonstrated that the 1.1kb plastid rRNA fragment showed protein folding activity in vitro. Even if additional experiments are required, our results are highlighting plastid rRNA processing as a novel and important player in plant resilience to stresses.
